If Krishna is supreme, then why till Dwapara Yuga, people and even acharyas worship Vishnu and not Krishna and does Sri Krishna really come in Nidhivanat night and what is Shivoham and why people chant it ?

E.g. in Nrsimha Purana 41.36 Prahlada M. has 'Krisna' written on his slate and remembers Krisna nama. That was Satya yuga.
Sivo'ham can mean different things. Sivah means auspicious so chanting "I'm auspicious" is nice - one just has to make sure that one really behaves auspiciously. If someone chants it with the (advaita-influenced) understanding that he is the guna avatara Siva or equal to him, then he's wrong because his power is not equal to Siva. Srila Prabhupada used to suggest that these people e.g. cannot drink the poison ocean.

Lord Sri Krsna is the Supreme Personality of Godhead who is omnipresent in every particle and all pervading at all times.
Why people chant Shivoham ?

Vishnu is Krishna only just dressed differently, like a person dresses different for meeting in office and dresses differently for sleeping at home.
