Only a few days ago i got to know about "sampradaya", but I don't understand what difference does a sampradaya makes? What is different in other sampradaya? And does it affects the teachings?

What is different in other sampradaya?
The uncontaminated devotees who strictly depend on the Vedānta philosophy are divided into four sampradāyas, or transcendental parties. Out of the four sampradāyas, the Śrī Madhvācārya-sampradāya was accepted by Mādhavendra Purī. Thus he took sannyāsa according to paramparā, the disciplic succession. Beginning from Madhvācārya down to the spiritual master of Mādhavendra Purī, the ācārya named Lakṣmīpati, there was no realization of devotional service in conjugal love. Śrī Mādhavendra Purī introduced the conception of conjugal love for the first time in the Madhvācārya-sampradāya, and this conclusion of the Madhvācārya-sampradāya was revealed by Śrī Caitanya Mahāprabhu when He toured southern India and met the Tattvavādīs, who supposedly belonged to the Madhvācārya-sampradāya.(Purport CC/madhya/4.197)
In the narration of Sri Navadvip-Dham-Mahatmya Srila Bhaktivinode Thakur relates the time when Sri Nityananda Prabhu took Srila Jiva Gosvami on a tour. Herein it is mentioned how Sri Chaitanya Mahaprabhu accepted two principles from each of the four sampradayas and incorporated these into His own Gaudiya sampradaya.
Sri Chaitanya Mahaprabhu accepted the following two principles from the Laksmi-Sampradaya.
1.The concept of unalloyed devotion free from karma and jñana -ananya-bhakti.
2.Service to the devotees - bhakta-jana-seva.
Madhva of the Brahma-Sampradaya preached the dvaita philosophy. The following points were accepted from Madhwa sampradaya:
1.The complete defeat of the Mayavadi philosophy - Keval-advaita-nirasana.
2.The worship of the deity of Krishna and understanding it to be eternal - krsna-murti-sevana.
Vishnusvami of the Rudra-Sampradaya preached suddha-advaita philosophy. Sri Chaitanya Mahaprabhu accepted the following from this sampradaya:
1.The sentiment of total dependence on Krishna - tadiya-sarvasva-bhava
2.The path of spontaneous devotional service - raga-marga.
Nimbarka of the Kumara-Sampradaya preached dvaita-advaita philosophy. Again, two points were accepted:
1.The need of taking exclusive shelter of Radhika - ekanta-radhikasraya.
2.The exalted mood of the gopis' love for Sri Krishna - gopi-bhava.
Even if someone wants, it is not easy to get Brahmana Diksha in Madhwa Sampradaya. So Lord Sri Chaitanya who is Sri Krsna Himself is giving the Highest Topmost opportunity to serve Sri Radha Krsna to most fallen people of Kaliyuga.

Yes, Srila Prabhupada very clearly said that himself. But technically speaking, Parampara/Sampradaya is chain of disciplic succession of individuals and not Institutions.
So we can say that Srila Prabhupada himself, his disciples, and their disciples and so on, come under Brahma-Madhwa- Gaudiya Sampradaya.

So prabhuji what will be the difference in teachings between each sampradaya
Like for example say in Rudra sampradaya, and sri sampradaya, what will be the difference will there be in teachings (if any),like in iskcon lord Chaitanya mahaprabhu's teachings are followed. So will there we following of teaching given by lord shiva? (In Rudra sampradaya)?

Yes, the first Acarya in Rudra Sampradaya is Lord Shiva. The sampradaya follows teachings of Lord Shiva. But it is a Vaishnava Sampradaya, so they do not worship Lord Shiva as God. They worship Lord Vishnu / Lord Sri Krsna only.
what will be the difference will there be in teachings
There are some subtle differences in Philosophy. I don't now the details. But the teachings, principles and processes are same -
śravaṇaṁ kīrtanaṁ viṣṇoḥ
smaraṇaṁ pāda-sevanam
arcanaṁ vandanaṁ dāsyaṁ
sakhyam ātma-nivedanam
bhaktiś cen nava-lakṣaṇā
kriyeta bhagavaty addhā
