Because ISkcon follows Brahma madhva Gaudia samapradya established and followed by Sri Chaitanaya Mahaprabhu. Sri Chaitanya Mahaprabhu's followers belonged many sampradayas. Sri Chaitanaya Himself took sanyas diksha from Keshava Bharati ji, who is shaivaite. Many of his followers belonged ot Madhava samapradaya. Like Madhavendra puri, ishvar puri, and Advaita aacharya and Srivasa .. few to name. Some devotees from Sri Sampradaya like Gopal bhatta Goswami ji got the grace of CMP. Lord CMP is Krishna Himself so, whatever Lord said is to be followed.
Gaudia sampradaya is having some differences with pure Madhva samapradaya. Little bit different. Esp. The Madhva sampradaya didn't understand the madhurya bhava and they stick to rules and regulations and rituals more. This Sampradaya though is belonging to Madhavacharya line it is having some changes made by Sri Chaitanaya Mahaprabhu that is why a bit of differences can be noted here and there in some small things like tilaks and some aspects of Vedanta/ philosophy.
