Is killing germs unknowingly wrrong?

I have a doubt- its rather silly, but my friend keeps telling me that theres no point in being a vegetarian, if we kill germs. Germs are also minute living species, so killing them is wrong if you advocate vegeterainism. And what about the insects like cockroaches that we kill. Kindly enlighten me on this.
