The Lord has referred to matter as His inferior energy and elsewhere as His separated energy. Then how can He be present in every atom as the four handed Visnu form as we see in one of the picture illustrations with electrons encircling a Visnu form?
If He was so present then shouldn't matter be conscious?

The stone in the temple and the stone used to make the stairs in the temple are both made up of the same marble stone. But one stone is becoming the temple deity and receving services and other stone is used to walk on. Is there any difference between the both? How does the stone become a deity?
Good question. VaiSNava VedAnta describes matter as aparA prakRti (lower nature) and jaDa tattva. JaDa means unconscious. Her function is to cover the vision of matter-conditioned jIvas so they can't see parA prakRti which is sac-cid-Ananda. This cover or veil is called tiraskarin, so one of the names of MAyA devI is TiraskAriNI.
ParamAtmA is omnipresent but keeps aparA prakRti at her job, so to say. When jIva becomes advanced in bhakti, MAyA devI pulls her veil away and jIva can see and experience both parA prakRti and Her master, PuruSa (the Lord) whose relationship is stated in SB 1.7.4.
As far as the idea of "a conscious matter", I write little something about it under 5.5 in

Krishna being present in every atom doesn't mean the atom itself becomes conscious.
Matter is Krishna's energy, but energy and the energetic are not the same thing. The soul is conscious by nature. Matter isn't.
So if Vishnu is present within an atom, Vishnu remains conscious, while the material atom remains matter.
Like electricity is present in a fan, but the fan itself isn't conscious. 😄
And that picture of four handed Vishnu inside an atom is more of an illustration of Vishnu's presence everywhere, not necessarily a literal scientific picture of what an atom looks like.
So your logic is actually fine: “If God is inside matter, why isn't matter conscious?” Because God's consciousness doesn't transfer to the material object simply by His presence there.

Thanks for clarifying that the four handed Visnu form inside an atom is an illustration. Othewise, it would contradict the Lord's statement that I pervade everything in my unmanifested form (Bhagavad-gita 9.4) since the four handed Visnu form is very much the manifested form of the Supreme Personality of Godhead.

in matter there is supersoul but not soul(jiva atma) , the body becomes consisous after the entrance of soul so that it can be used to engage in activities of the material world or in bhakti.
since god dosnt need to do any of them , there is no meaning of making matter conscious
Hare Krsna Akshit Prabhu
Both the soul and Supersoul are conscious living entities.
" cetanas cetananaam "
The soul is partly conscious whereas the Supersoul is Supremely conscious.
It is now clear that matter is distinct from both the soul and Supersoul.
