while reading srimad bhagavatam and mahabharata i found that the chandravamshi king Yayati had sons-Yadu and Puru from whom the Yadava and Kuru dynasty respectively came.They both had sane ancestor-Chandradeva-the moon god and their gotra would be atreya(descendants of atri muni).then how Kunti maharani and Subhadra devi both the daughters of Yadu vansha got narried in Kuru vamsha,as same gotra marriages are never allowed by scriptures.

Since Kunti was adopted by Kuntibhoja (though she was biological daughter of Surasena, the father of Vasudeva), her gotra changed. Thus, marriage occurred between individuals belonging to different gotra and is in line with the gotra considerations during marriage.
It is both interesting and relevant to note that the gotra system is also related to preservation of Y-chromosome and I would think there needs to be more research done in this regard (http://www.hitxp.com/articles/veda/science-genetics-vedic-hindu-got...). Hope it helps pr. Thank you.
I understood,its very common in our maharashtra to marry the daughter of maternal uncle,but my real doubt is that yadavas and kurus both are lunar dynasty(chandravamshi) kshatriyas and hence their gotra is same,i am doubtful thus about marriage of maharaj pandu and kuntidevi,which is wrong as far as gotra standards are concerned.

Pranam. Correct. marriage between a boy and his mother's brother's son is allowed.Well, it is still practiced among South Indians.
my humble obeisances Prabhuji,
just few days back heard in the lecture of Srila Prabhupada about their marriage. Srila Prabhupada told that it is ok to marry to a daughter of mother's brother. It means to a daughter of uncle.
