Is that offense to wear brahmana thread under the waist? Should it be also rounded around the neck during worshipping the Deity?

By "under the waist" I guess you mean inside the dhoti. Better to wear it outside the dhoti. The thread should not be around the neck when doing puja. (The S.Indian brahmanas never wrap it
around the neck, but Srila Prabhupada used to do this, so we follow this
practice, as a matter of convenience when moving about, engaged in so many
activities, but it should not be around the neck when performing puja.)

scriptural standards the thread should not
even hang below the waist, that is it should be maximum hanging down to elbow.
However, we tend to have them so long that we have to wrap them around our
necks.
